It means that you have only enough time allocated to complete 45% of those features. Meaning that for each feature you have selected in that category, you will only get 45% of the value of each of those features.
For example:
Linear story is worth 31K
Branching story is worth 94K
Simple cutscenes is worth 31K
Advanced cutscenes is worth 94K
If you only had enough time to complete Linear story and Simple cutscenes (at 100%) you would get 62K (31+31=62).
If you selected Branching story and Advanced cutscenes and it says 45% above them, then you would get 84.6K ((94+94)x0.45=84.6).
This has been confirmed by the devs in other threads here in the forums. So you can be sure that this information is correct.

And when it comes to getting good scores, it’s quite a complex formula they use. It takes into account the topic, genre, platform, and then the amount of design points and tech points you accumulated during production of the game. You need to have the correct ratio of design vs tech points, and you need to have more in total than your previous game. Provided you have a perfect combination of platform, topic & genre, if you have the right ratio and a lot more tech and design points than you did on your last game, you will get a very good score!

Not sure about using V6 graphics on a V5 console. It doesn’t seem to have any impact from what I can tell.
